If you have any spare votes lying around then could you take a look at http://youtrack.jetbrains.com/issue/IDEA-84340
In an otherwise fantastic product, it is the one thing that has annoyed me for years (I seem to use bookmarks alot).
Or perhaps the easiest solution is to just allow Favourites to remember line numbers as well as files.
